Are the basic stats from secondary crafting tools added on top of your main hand ones?
cos I tried equiping secondary tools, but in the equip and attritubes menu, it doesn't change my "craftmanship" and "mag. craftmanship" stats....

No, it doesnt stack with main hand. You will use the off-hand tool's stats in place of your main hand when performing a synthesis with the off hand tool

and when would I use secondary over main?

Depends on the synthesis. Some synthesis (lets use alchemy for example since i know it the best) like making flour from rye or wheat... or making chalk from shells, benefit more from using an offhand tool. at low levels I actually used my off hand tool more sinceit was compareable in stats to my main, now i ma higher level the difference in stats is so great, that i use my main hand for everything.

in addition, hq results can vary from using main hand or off hand tool. sometimes you can even hq a completely different item then what you normally make with the other tool

People are still not entirely sure. The best consensus so far is to use it as logically as possible. For instance, I use my spinning wheel to make yarn, and my needle to turn yarn into cloth and cloth into armor. But this is really just a guess at this point.

I totally agree with State there......in that case I'd rather use my main for everything and be happy to get 1 inventory slot back....@.@

I don't remember them explicitly saying so. They just said your tool choice can affect your yield or HQ chances without specifying which does what (especially since it probably varies by craft and synth and it's also SE we're talking about).

Well I for one can't say if it's true or not but if what people are posting in the database is true there may actually be some truth to this.

Some examples are:

Hempen Yarn

and

Hempen Bowstring

As you can see the main hand tool, according to the links provided, yields +1s 2s and 3s. While the secondary yields more NQ items.

Depends on the recipe:

http://ffxiv.zam.com/en/recipe.html?ffxivrecipe=24

Here, primary hand gets more items, secondary hand gets +X.
