I know for equipment that are too high rank for your current rank the item has less stats and degrades faster, and if a weapon it procs less often for SP when using abilities. Does this also apply for weapons that are too low rank for your current rank? (ie. using a rank 32 weapon when you are rank 44).

There's no penalty as far as I can tell. Other than, of course, missing out on potentially better weapons closer to your range.

I have noticed that, at least for me, the higher my Rank gets above the equipment the more I have missed hitting the mark in Mining/Botany or the more I damage the items I am trying to get.

I would think that if you are vastly over your weapon/tool's optimal rank you will start seeing more misses (thus less sp) and more difficulty with your gathering and synthing if you are fighting mobs of your current rank or trying to harvest higher grade nodes/synth higher rank recipes. This is because your stats vs. that mob/node/synth will be lower than they would be with a more optimal weapon/tool though. A more optimally ranked weapon/tool will have more stats on it to help you out.
