Any high lvl botany players want to clear this up for me? I looked on the xivpad thing and it says its a pop .. so the tree is only up so often? im really confused.
Means its likely a mob drop.
There are "Hidden" gathering nodes that only appear at certain game times in specific locations. You must have your "Truth" ability active to see the node when it pops (It is still yours and not shared), and when you go to gather from it, all points will be unknown. You then have to use your "Toil" ability, which will use up 300 of your GP, stripping you of a significant amount of GP to only be able to increase your success/hq rate slightly.
This is SE's answer to allowing per person gather points. This is very limiting, and does good to control the market on items to make them rare. Pretty well done IMHO.

Alternatively, if you have high % gathering success (those hidden gather item do NOT have HQ version) you can cut down the position with 3 chops (the position is fixed, so if you gathered it once you will know where) to remove the unknown and use +2 item per gather ability with the last 3 tries to get 9 instead of 6 of 3 x Crawler Cocoon. A whooping 50% more gathered!

So, is this only for cocoons, not for fleece or diremite webs? There are hidden nodes for the high level gathering items?

Hidden nodes are only for lvl 50 star rated items and clusters. Each gathering class also get 1 Pet from the hidden node.
How do you know when they're supposed to spawn? Is there a time somewhere? Is it only ever 1 node that spawns?
It's always 1 node that spawn in a specific time. However areas like East Shroud has mutiple different node each with its different drop (1 for Crawler Cocoon, 1 for Kidragora etc.).
In Mor Dhona there is 1 node for mining and 1 node for botanist that has same drop (Catalyst G4 or Elemental Cluster) that can spawn at the same time.

Do you know the times of these? Seems like a lot of work to collect high level stuff!
Don't remember the exact time, it's in-game time though. There should be guides around the internet that tell you exact in-game time.
